The filter just builds a search for you, and like any search if it doesn't return what you want, you should adjust it - whether that means clearing it altogether and starting over, or adding/removing some terms. So, I'm not sure how to answer your question re: the saved filters script. You "have to" start over only if your search contains 0 of the terms you want. Otherwise, keep the terms you want and remove the others. Does that make sense against what you saw, or am I missing something?
Yes you can blacklist relationships - put them in the tags array. For example, I'm browsing works in the Pacific Rim fandom and I don't want to see any Mako/Raleigh fics. I added 'Raleigh Becket/Mako Mori' to the tags array (use the exact ao3 canonical tag) so that the whole line looks like:
tags: ['dobby', 'jar jar binks', 'Raleigh Becket/Mako Mori'],
then I save the script, refresh the page, and see "This work is hidden" 3 blurbs down. Unhiding it reveals a Mako/Raleigh fic.
